H:\>E:\blast\bin\blastall -p blastp -d e:\blast\databases\nr -i H:\nameofprotseq.fasta -o usefulnameforblastoutcome.blast

NB: that when using this on your own PC that drive names will varry so remember to change H: and E: drives over if applicable
